By road, rail or flight? At this time of the year, and with the current festive Chinese New Year season...it will be really difficult to get tickets. Even the causeway is traffic clogged.

Depends on which part of Malaysia. If just to JB, take a bus across the causeway. By now, the festive crowd has thinned, so, it is ok during the weekdays. But avoid travelling during the weekend.

If you need to go to other states, then, take the bus from Singapore to Larkin Central, and purchase the tickets from there.

Just come home from traveling across ASEAN (Singapore-Vietnam-Cambodia-Thailand-Malaysia)
You can take bus or train from singapore. You can check (https://intranet.ktmb.com.my/) for train ticket to Malaysia (KL Sentral) or from Singapore i think grassland, Aeroline and First Coach.
I Recommended you take train (KTMB). I got 2nd class sleeper and it really comfy.
